I don't know what the game has to say about it but I'd imagine in order to become a Commander, to be on the frontlines with your 300-400 pound war machines, one has to be pretty tough. Perhaps the Commander has some implants in his body which push him beyond his human limits.

In addition to what @djseifer said, Nikkes can also swap to a lighter body if they have one available. It’s how Rosanna can swim in her Chic Ocean skin as opposed to sinking like a rock…and why her chest is so much bigger.😏

In Mana's event Wisdom Spring, it's revealed that the Commander was genetically modified or possibly completely engineered as part of Missilis' experiment to create a human being with natural Vapaus in their blood, much like the Legendary Commander. The Commander was the seventh and final attempt of the experiment; previous subjects either died in the process or managed to escape the Ark. It's also why Ether's nickname for the Commander is No. 7; she, along with Mana and Syuen's sister Jien, were part of the researchers responsible for the Commander's creation.

These experiments also enhanced his healing factor greatly; not quite Wolverine levels (yet), but definitely far beyond a regular human being. He's also much stronger than a regular human being, being able to carry Rapi pre-Rapi:Red Hood, when it's stated she weighs almost twice as much as a normal Nikke due to having two cores inside her body. Even Dorothy was surprised by just how strong he is when he managed to hold her back during her fight with Rapi in the Boom! The Ghost! event. Shift Up will likely release more information regarding the Commander's creation at some point, but for now, the Commander is basically Captain America with magic blood.
