Wait their Gundam bodies are not their true ones ? I thought their machine bodies are their true selfs .

The mecha bodies are their true bodies, which were destroyed. Their minds survived in terminal bodies they used to interact with their mortal worshippers, which left them greatly weakened when the remnants of Sephar came back as the Giants in the Gigantomachia. they didn't have the strength to actually win and had to get Herc to assist them which marked the actual end of the greek age of gods.

In the Greek Lostbelt, Zeus managed to fuse with all the other gods, making him strong enough to at least repel Sephar (Nasu has stated that this fused Zeus wasnt able to KILL Sephar), allowing the Machine Gods to keep their full strength when the Gigantomachia rolled around. The gods still having their machine forms granted them the power to comfortably wipe out the Giants, so they got to keep running things in Atlantis.
