Was that something expanded more on recent-ish lore? Since the old lore didn't mention anything of the sort.
It's a common thing response to a Warhammer Fantasy player/fan do whenever Skavens are mentioned. Also: The Empire try quite hard to hide to the populace the truth that the skavens are living in the sewage of every major city in the Empire out of fear that the people might went hysteria about it. Hence the ignorance part.

Only the Empire refuses to acknowledge the existence of skaven. Brettonia, Kislev, Tyra, Estalia, Lustria and all the Dwarven holds and anything else I forgot to mention, however, have no such qualms.

AFAIR, it is because officially acknowledging the existence of omnicidal Chaos-aligned race skittering under their very feet forces them to declare war on them. This will likely distract Skaven from their internal backstabbing and unite them in face of Imperial threat. An all-out war will either destroy one side and leave other crippled, or leave both sides exhausted and ripe for picking by their other adversaries.
