Well, I'm more familiar with the novel version of Kyon who we really don't know all that much about, really. He pretends to be simpler than he really is and doesn't exactly wear his heart on his sleeve. While I don't doubt he is attracted to Asahina, which of the girls he truly fancies is really a matter of interpretation and (more likely) wishful thinking on the part of the reader.
So please keep that in mind when I say, Kyon does seem to have a thing for Nagato here, and that is some excellent taste.
