While Hilda did not support the war Edelgard had started like Byleth did and refused to join their cause, after the battle at Derdriu the professor wasn't going to allow his favourite student to simply get away again! Instead, he sees to her... 'safety' by keeping her locked up in his personal chambers until he can devote some real time to her after the war. Until then, the 'friends' summoned by a dark magic spell Byleth picked up on over the years will have to keep her company until he returns every night to see her again. At least she'll be nice and warmed up for the nights to come~

...If it wasn't obvious, yes, I was upset you can't use Hilda on Edelgard's route even if you spare her. As a result, this is my head canon to why she seems to 'vanish' :)
