I think it's supposed to indicate a wavering intonation to indicate emotion, at least in Japanese. Not so sure it's all that well accepted in English though.
The ~ indicates indefinite length of the syllable. It it's like instead of writing "Jiiiiiiiiiiiii" you write "Jii~". Not used in "real" japanese afaik. Only in web slang and manga.
