It's the difference between feral ships like those destroyers, and civilized ones like Hoppo and Seaport along with Wo-chan.

I like to think there was a mass desertion in the Abyssal fleet, and the defectors now live peacefully in remote places.

I think even in canon there are random feral packs and intelligently directed factions.
