Really, she apparently not only shot the clouds, but blew a hole in a difference in air pressure, as well. It wasn't the rain, it was the high winds that were the threat. Touhou would be proud of that kind of "I'll solve all our problems by just punching physics in the FACE!!!" kind of solution.

Adding to Unseen Awesomeness because we only see a flash and loud bang from off-screen and the aftermath, not the actual awesomeness that is Nagato shooting and the rounds exploding in the air to blow away the clouds.
