It hasn't been long since I realized that the atom-destroying fan is not canon from ZUN. It's Aki Eda's idea on "super advanced tech". Well, it's pretty cool so I guess it's fine.

Toyohime's fan is a Lunarian weapon of mass-destruction. That's all that's known about it. Supposedly she could vaporize all of Gensokyo with one sweep of it, but she could have been bluffing Yukari at the time.
What was shown is her using the fan to travel between earth and the moon instantly, and transform the fantasy moon into the airless scientific moon to kill one of Yukari's crow shikigami.

And if Yukari were to fight Toyohime, she would end up risking all the lives of Gensokyo and her own life, which is something she wouldn't do.

There was another part of the manga where Yukari explained to Ran that Lunarians are much stronger than youkai. Now I know that Yukari lies a lot, but I'm certain Yukari wasn't joking when she said that. She was speaking to Ran during a sort of 'intimate' period, they were alone, they weren't being spied on. Not to mention Yukari is most likely speaking from her own experiences, after all, she lead a war against the moon before, which ended up a loss. And it was Eirin that caused her to lose (remember the moon phase periods and how they were shortened?) Yukari learned from her mistake and was able to invade the moon again without 'losing' this time. Yukari knows that the Lunarians are smart, so in order for her to win, she has to make it seem like she's 'losing'. Why would Yukari make herself a decoy if she knew she was strong enough to defeat Toyohime? Because she knows she isn't. Not only that, she would easily be caught too. Yuyuko and Youmu were the best people to infiltrate the moon because they aren't 'impure'. The can sneak in pretty much undetected. Yukari is very smart, she learns from her mistakes quickly. Being able to trick the natural genius Eirin is a huge feat. (Albeit all that was stolen was sake)
About being similar to Yuuka, that's purely an assumption. Toyohime isn't just some brute force character, you know that by her natural ability to bridge the Earth and Moon. She was also a student of Eirin, the Brain of the Moon, the Lunarian Sage, so there is more to what Toyohime can do than that.
Yukari's ability to manipulate boundaries does have infinite potential, but Yukari isn't that powerful. Yukari has always been the type to manipulate things from the shadows, never doing things directly. She's has vast power, but she can only use it indirectly. So as far as fights are concerned, Yukari isn't the best.
