Going by Scoobypedia, they reference the Norville name as coming from an episode of A Pup Named Scooby-Doo. A Pup Named Scooby-Doo was essentially like the Tiny Toons or maybe more accurately the Muppet Babies version of the series. It was also the 8th iteration of the Scooby-Doo series, meaning that the character stuck with the name "Shaggy" from 1969 to 1985, before they decided in 1988 to give him a new name.

The Rogers last name apparently originates from the 6th iteration of the show, The New Scooby and Scrappy-Doo Show, which aired from 1983 to 1984. Though the characters were also adults, so things introduced during this show would likely stick better than stuff introduced in the newer show where they were depicted as children.

I believe we generally stick to the names that they're first introduced as. As the Norville Rogers name is extremely late in coming into the game, I'd say "Shaggy" is definitely the most appropriate name to stick to with the character. It's also the name most commonly used for him, so it should have no issues with usage.

Scooby-Doo is an old series and the series has now 12 iterations. According to Scoobypedia (Scooby Wikia) most of the character's "full names" were creations far removed from the start of the series. The name "Frederick Herman Jones" was revealed in pieces long after the use of his standard name Fred. According to the Wikia the "Frederick" part of the name originates from the Scooby-Doo! Haunted Holidays direct to video released in 2012. The "Herman" part of the name originates from Aloha, Scooby-Doo!, a direct to video released in 2005. His last name "Jones" originates from the first episode of The New Scooby-Doo Mysteries which started airing in 1984.

The name "Scoobert" for Scooby originates from the first episode of the second season of A Pup Named Scooby-Doo, which aired in 1989.

The Norville name for Shaggy originates from the second episode of the first season of A Pup Named Scooby-Doo, which aired in 1988. The last name Rogers originates from the thirteenth and final episode of The New Scooby and Scrappy Doo Show, which aired in 1983.

The major thing to be aware of though is that from 1969 to 1983, the only name these characters had and used were Fred, Shaggy, and Scooby-Doo.

Well I'd personally stick to their common name at minimum for use as their first name, but I'm mostly just warning that the so called "full names" are far removed from the standard basic names they started out with, and which are much more commonly used to refer to the characters.

I'd wait to have others provide input before going forward with any changes though.
