By following the description of the extra stage from the wiki:
"Mamizou is secretly called in by Nue Houjuu from the outside world to become a strong ally on the youkai side against Toyosatomimi no Miko and her faction. She arrives late however and Miko had already been defeated by the heroines. She later takes up residence at Myouren Temple."
So if this is correct, then Mamizou is in the right side...dunno about Kyouko.
Since there's no Yuyuko and Kogasa is grouped with UFO (instead of standing alone or with Yuyuko in the middle), we're looking at characters by first appearance. So Mamizou is on the wrong side.

Why not? The Taoists in question originally posed as Buddhists themselves. So it's not completely beyond belief that the Taoists might have planted a spy in a Buddhist yokai temple. There's just a lack of evidence for it.

Kyouko is a disciple of Byakuren, the player fights her because Myouren temple was built on top of Miko's mausoleum to prevent her ressurrection.
Miko is a human who wants to protect humans from youkai, Byakuren is a magician who ostensibly wants peaceful relations between humans and youkai, but she doesn't actually do anything to prevent Youkai from attacking/killing humans (most humans who end up in Gensokyo from the outside are murdered and eaten by youkai before any would-be saviors like Mokou or Reimu might stumble accross them.)

Moot point, as Seiga (and by extention, Yoshika) aren't on the right side anyway. They shouldn't be on either side since Seiga acts on her own interests, not Miko's.
