It's because of what's called an earned prize money (収得賞金)... Being in the top two of a given race gives you a certain amount of prize money (which is really more of points than actual cash) that counts towards a given horse's eligibility in entering a race (same logic that went behind the Lilac drama from last year's Arima). In this case, while Bereshit only came in second in the Kyoto Shimbun Hai, he was still able to earn enough of that coveted prize money to slide in to the Derby at the last minute.

Oh right, totally forgot about the Classics qualifications. Yeah it'd definitely be a proud moment for Mama Chrono even if she were to, say, hypothetically lose all her money betting on Bereshit coming first.
