After a certain point in the games main story, Yuni and Mihara, get drawn into a conflict inside of the ark which is primarily Yuni's fault even if she was being manipulated by Crow at the time. After she was stopped Mihara was again subjected to a mind swipe. Yuni however suffered a fate worse than death or even a mind swipe, they turned her into an experiment integrating her body with rapture parts mutating her severely and breaking her mind, her body is mostly covered by a cloak and a mask covers her face so we can't see what they turned her into. She's barely capable of saying more than a few words as she's reduced to a mindless robot only capable of following orders. Truly tragic, she likely had it coming with the stunt she pulled but it was an understandable crash out to some extent.

You’ve got a couple points wrong. Yuni’s mind isn’t broken, her inner dialogue shows that she’s perfectly capable of thinking clearly, even if she does still think childishly. So, not mindless either. She is, however, completely incapable of coherent speech and is only able to make select sounds, hence the Wordless side story. It’s not that she’s only capable of acting on orders, she still has to listen to orders the same as any other Nikke and can make decisions on her own when not under orders, but she also suffers from the influence of the Rapture core implanted inside her.
