IIRC, Shift Up acknowledged that Rapi's original body is still on the surface from when she got decapitated back in chapter 2, and it still has both cores.

There should be a side mission to go and retrieve the body even though it weight a ton.

During Footstep, Walk, Run, Ingrid finds out that Rapi's body will always generate Red Hood's core, regardless of how many bodies they put Rapi into. I think Ingrid also mentions it to the Commander sometime during the Ark invasion chapters, after Rapi activates Red Hood to fight Indivilia and Chatterbox.
