Supposedly, one brother or another was a closet-loyalist, though how much of that is true is uncertain. I haven't read the horus heresy books, but evidently even those didn't really elaborate much on them other than there were possible shenanigans afoot on Terra and that the loyalist brother probably got killed.

There's a new horus heresy book that goes into that. Apparently, the loyalist side and the heretic sides of the legion went to war with one another. It was kind of a secret war they waged on one another. I haven't read it, so I don't know really much about it, or how it ends. I think it kind of explains why during the heresy sometimes the alpha legion seems to be aiding the loyalists and sometimes seems to be aiding the traitors

To put it simply, it comes out Alpharius was in reality the first Primarch to be found as his pod crash-landed on Terra itself and he becomes the Emperor's best kept secret, so much that only the Big E himself and Malcador are aware of his existance. He then acts as the "secret sword" of the Emperor for the entire duration of the Crusade, putting down rebellions, secretly softening up planets months before other Legions discover them and so making their lives easier and establishing a network of informators across the galaxy that even helped finding the other missing Primarchs. Towards the end of the Crusade, his network informs him of the possible finding of the last Primarch, that being Omegon; long story short, Alpharius finds Omegon, they talk and exchange roles (as Alpharius has been instructed by the Emperor and Malcador to be the secret sword of the Imperium), so that Alpharius takes on the identity of Omegon and Omegon adopt the name Alpharius and becomes the public face of the Legion. During the Heresy, the Alpha Legion breaks into a civil war, because the real Alpharius is loyal to the Emperor and doesn't trust what the Cabal told him about the possible outcomes of the Heresy, while the real Omegon sides with Horus because he believes in the Cabal and he is more focused towards destroying Chaos, even if that means letting humankind be annihilated. When "Alpharius" is killed by Dorn, in reality the one dead is Omegon and Alpharius takes back his true identity and keeps operating in the shadows to make sure the Imperium will win the war.

But ... is he really dead? Also, that ties up with the really ambiguous identity and loyalty for one individual who still more elusive than the Alpha legion

Much like how one. They aided the Loyalist to escape Isstvan V. But the traitors managed to infiltrate the Raven Guard to sabotage them.

Or how due to Magnus' sharding, part of him aids Tzeentch but part of him lets the Iron Hands and Raven Guard steal the Magna Mater and thus allow the Primaris Marines to come into existence and another shard attached to one of his loyalist Thousand Sons helps found the Grey Knights.
