TLDR: The Raiden Shogun ruling the village is a puppet. The real Shogun, aka "Ei," seals her conscious in her sword to achieve a state of eternity. The assumption is the MC (possibly more so Paimon) helped Ei make a new puppet that looks much smaller and cause misunderstandings .
