I often heard "相手" (Aite) as enemy/opponent but it doesn't seem the case for this situation.

probably meaning that they are feeling lonely when the Commander isn't touching them.

so probably meaning that they think the Commander is not gonna play with them or pet them, and that they feel a bit sad about that

so not exactly enemy in this context (i think), more likely someone who didn't do something good to you, yet. then i guess that's why the Commander here said, "Eh, but you told me that touching you is strictly prohibited..."

or idk, im not sure myself either

I kinda got the general meaning but I'm not sure about the exact translation, especially that part alone: "相手にしてくれなくて"

I've checked on Wiki, this is based on Sarana's [Secretary (Headpat)] line which she says that her whole being is dedicated only to her master (which is not the Commander, and again, I don't know anything about this series) and thus, touching her is prohibited.

MeGeez had the general idea. In one sense, 相手 just means "the other party". It doesn't mean "enemy" so much as it does "the other side", as much in a game as in a battle. However, if you look it up, you'll see it can mean "companion/company" as well.
