Yes, Kotomine was quoting (read: twisting) the Bible.
(Not that I give credit to Nasu for this though. I think it's just a happy coincidence, as the line ends up sounding completely different in most Japanese versions of the Bible as well as in the newer English translations. Notably, the specific gender in the original is almost always glossed over.)
