The Time-Space Administration Bureau organizes an expeditionary force under Takamachi Nanoha to confiscate an allegedly dangerous Lost Logia named the Silver Crystal on a non-administered planet. But in reality, the TSAB is attempting to prevent the prophesized ascendance of Neo-Queen Serenity and the usurpation of Mid-Childan hegemony by the coming Silver Millennium Empire.
But in hopes of plausible deniability, the TSAB first employs covert means to defeat the Sailor Senshi, keepers of the Silver Crystal and the future rulers of the new order. Foreign mercenaries like the Legendary Magic Knights and the Ikisatashi brothers are hired to do the dirty work, so that the entire incident would look like a local insurrection than an act of Mid-Childan imperialism.
However, the Sailor Senshi have made alliances with realms such as the Majokai and the Fairy Worlds. The Majo assist the Senshi as a way to atone for the sins committed by their former ruler, Beryl, and to reconnect their world with Earth in the upcoming Silver Millennium. The Pretty Cures, a paramilitary organization in charge of defending the Fairy Worlds, also join the coalition. Failing in covert means, the TSAB commences a full-scale invasion of Earth to capture the Silver Crystal at any cost.
Meanwhile, the deaths of the TSAB High Council secretly trigger the activation of an artificial intelligence as backup. It has been the mastermind behind the whole Silver Crystal Incident. The backup program clandestinely contacts Jail Scaglietti in his prison cell, offering freedom in exchange for new military technology. It even exposes Scaglietti to the existence of Liches and Incubators, information kept hidden from the public in an elaborate cover-up by the High Council.
Scaglietti takes immediate attention to Grief Seeds, which literally create new energy as opposed to merely reshaping it. His remaining Numbers capture the Grief Seed of Oktavia von Seckendorff to fuel Scaglietti’s war machines. Scaglietti then earns the loyalty of a Lich named Sakura Kyouko with promises of immortality and resurrection of her deceased lover.
But his attention soon shifts to another Lich, Kaname Madoka, whom he believes to be the living incarnation of an extradimensional deity. Bringing the Lich Queen under control would grant Scaglietti the power to remold the entire universe in his image.
Needs work. SRW tradition demands that there be an original hero(ine) mixed in there somewhere along with an original villain or a faction of them that's duping all the canon villains into working for them. Jail plus witches is small time compared to Jail plus universe-destroying Lost Logia, which he already has in canon, so it would have to be something on the order of Dark Brain or some other multidimensional entity. Maybe Reconstruction-type magical girls, who protect society from mundane threats like crime and disasters. As full-timers, they appear in advertisements or plaster product placements on their costumes and spells, a la Tiger & Bunny. Also explains why magical WOMEN are rare, as young, kawaii magical girls sell the most products.

A multigalactic corporation in the style of Halliburton or Japanese keiretsu. They profit from selling weapons and providing private magical girl contractors to both sides of any magical war in the universe. The President/CEO looks like a short, balding man in an oversized suit, but can actually eat Cthulhu like cocktail shrimp.
Incidentally, this is already a thing.
BFP crosses ALL magical girls, not just the magical girl genre. This is much more coherent in scope.
