She's not afraid of Pokemon, she doesn't like the idea of Pokemon slavery like PokeBalls and battles.

Her character info from the game states she dislikes Pokemon battles while in the anime series she has some kind of phobia of Pokemon, no idea if this phobia is seen in the games as well.

In the games it's more of her being afraid of harm, both from Pokemon and to each other, since she herself is not a Pokemon trainer.
It might be due to her mother experimenting with Pokemon and pushing them to their limits and witnessing them in pain. Cosmog and Type: Null are key examples. She later grows out of that fear.
Correct me if I'm wrong.
