When I think of heavy rain and ships, the Fourth Fleet Incident comes to mind. Mind you, that was a typhoon and the ships involved were the Fubuki-class (Hatsuyuki and Yuugiri).

Rain (or any precipitation) generally means a low pressure area is moving towards your region, which are also conditions conducive to storms -- bad news for any mariner. Sure, not every rain comes with heavy storms, but bad weather is bad weather, and things can potentially worsen, so it's always something to watch out for.

TL;DR: Rain is correlated with storms. Sailors and ships don't like storms.
