But are the abyssals truly bad people or just puppets to the real bad guy? Thats a question I would love to see answered.

Depends upon the author.

Anyone who wants to have a "cute Hoppo" comic tends to make them just some other goofballs who fight because of misunderstandings.

Others tend to be running with the obvious "corrupted shipgirls" concept that the game has been hinting at with ships like Destroyer Hime and Harusame obviously being the same character, just before and after "purification".

Considering the way that they were introduced in Ooi's side-arc, it seems like Kouji's going with the relentlessly hostile, mindless corrupt spirits concept.

Seems like he's going the easy route and just having the non-humanoid ones be evil while having "cute Hoppo" shenanigans as well, having his cake and eating it too.

My favorite portrayal of the abyssals is that they are some type of robot or android from space who, in their plans for global domination, interface with biological matter. This would explain why the first abyssals you meet, the destroyers and such, look way more monstrous than the himes, who are the ones that interfaced with humans. The human abyssals would have no free will in order to ensure that they don't revolt against the hivemind. Perhaps shipgirls are the product of humanity reverse-engineering abyssal technology.
