I think the devs said in an interview that they weren't going to go with any particular route from HR, so she probably won't be in the game at all unfortunately. :(

Maybe, but I don't remember anything concrete about her. I would be glad if she comes back but I'm not going to hold my breath.

Jensen dies in one route, so it's pretty explicit that one is ruled out.

On the contrary, one of the first few trailers showed him floating at sea with debris. They could probably just retcon his death

She's alive! In one Easter Egg in Jensen's apartment, if you go check one of the cereal boxes, you will find a toy plane and a note left by Malik.
