The question I'm wondering is: is the aftermath we see what the enemies did to her, or what the admiral did to punish her for failure? Her having to beg to be allowed to go to the dock makes it seem like the latter...

The latter I think too. I don't think the enemies will take time to mark the number of time they did to her.
And seeing how much semen is flowing out, seems really recent too.
