This was my favorite scene too.

I think the difference is that soldiers join battle with the intent to kill the enemy for serving their country, and the prayer is to ask God to let them live longer. They aren't asking God to justify their actions, but to protect them (The bible and Buddhist teachings has instances where people sometimes die doing good things because death itself is not a punishment, it is simply the indication that one's work in this life is done).

The problem with islamic terrorists (and terrorists of other religions like the IRA) is that they use their religion as the deciding factor in the process of making their decision to go to war, not going to war for a logical purpose such as defending one's country, or stopping evil. (To those who would question the existence of evil and trust in a grey morality... there is no helping them.)
