I've always thought the Gensokyo was a part of Earth that was separated because of a "boundary" that Yukari and the Hakurei clan maintained.

It is. This is just an attempt to rectify Gensokyo's founding with Yukari = Maribel theories.

Officially, Gensokyo existed for ages as a haunted region. Then Yukari came along and first laid the foundation for Gensokyo's sealing. Some 500 years later, in the 1880s, the Hakurei Border/Barrier was erected, which split the real world from the illusionary Gensokyo.

I think the picture is probably best taken as part of the "Gensokyo is a dreamland created by Maribel-Yukari" theory, rather than any literal interpretation.

Not the intended meaning of the image, but... her friend's lifeless body within the tree...

Not really, that was a normal tree before Yuyuko's poet ancestor decided it'd be a nice place to take one final nap.
