No...Sakuya doesn't like Youmu because Youmu a half-ghost/Half-Human over her for the newest game as a playable character when it would make more sense being all four all full human than 3 and a half humans.

Well, Sakuya was playable up until Sanae arrived. So it's understandable that Sakuya would be angry at Youmu for returning to being a playable character before her.
Actually she's been missing in action since Imperishable Night. There weren't more than two playable characters (in a non-multi player game) again until UFO, which was a whole game away after Sanae was even introduced.
I guess you could say she was still the "third" character after Reimu and Marisa, but she only had that position in reality for 2 games.
Still, she's a favorite, and that's mostly why she's maintained that status for so long.
