I think it should be fine without Remilia as the "final boss," but rather a boss or someone that accompanies Sakuya since Remilia "is" her partner in IN.

This... is true. However, every Castlevania game that I can think of has Drac as the final boss, since he is tied to the building, Castlevania. Maybe... Portrait of Ruin?

Seeing the 2nd series got a bit darker, if the 3rd game follows the dark trend, Imperishable Night...may be have the Lunarians (The bad ones, not Eirin and co.) brainwash Remi that she permanently stops the time at midnight so they will have an eternity to get to Kaguya.

I'm looking at a 2nd Lunarian war from what you're getting at. Which, more than anything, is caused by Yukari who convinced Remi that there's hidden treasure on the moon.
