Light passes through water differently than air or other matieials, so in theory, she would be visible as a sore of Hagakure-shaped bubble, though not in super-fine details.

Early in the series this would probably be true, but later on she learns to control her ability to adjust her refractive index and bend light in other ways, so she would be able to match the refractive index of water and be invisible there too

Actually, if she couldn't take care of that she'd basically always be visible, since she'd have the same problem with rain, dust, dirt, snow, and her own sweat.
