Or just cleaning Flandre. I've read a couple of doujins where Sakuya(or some other mansion inhabitant) mentions using moist scented towels to clean the girls since they hate running water.

Running water is one of the things traditional vampires are weak to. So it actually makes sense.
That being said, however, I'm sure it could just be an ordinary damp towel, or Sakuya is drying Flandre off.
