Replace Flan with Youmu. If Youmu isn't available, then stick with Flan, I guess. I can't think of anyone else Sakuya would be paired with, anyway. Komachi or Mokou, but those are very small maybes.
Youmu is a little easier to work with. Give her Yuyuko, Reisen, and Ran.

Youmu: Piercing-Type Myon option (Gets powerful each P collected) Reisen: Range-Type Has wide area bomb coverage. Meiling: Bomb-Type When hit has a chance to counter a bomb (but consumes 2 bombs just like in IN)

Marisa was paired with Nitori, and nobody had seen any connections there before, either. I think the "C" pairing was just supposed to be somene who was in on the Moriya Shrine Conspiracy to begin with, so someone like Momiji might make some sense (if not Momiji, then Hina? Or maybe Minoriko, just so they get SOME love?). The "A" partner was also her IN partner, so Remilia is obvious. Suika and Patchu are a little more difficult to draw the parallel, but they seem to just be "also good friends" and fanon favorites, so Flan, maybe, but Meiling would be the more likely.

Simply having an alliance with humans doesn't mean that she's personally friends with Marisa. The British and Americans have had an alliance with one another for over a century, but that doesn't make any random two people from those countries automatically friends. (And during the time that Nitori says that, it's just after Nitori attacked her "sworn ally", isn't it?)
Anyway, like I'd said in the previous post, unlike the others, Nitori was in on the conspiracy, just like Aya, Reimu's C partner, was in on the conspiracy. The salient point about those C partners is that they are just goading the heroine along to finish up the dirty work so the youkai of the mountain can reap the benefits, wheras the A and B partners were outside the conspiracy and genuinely investigating.

Here's my opinion about the opening of the SA sequel...
Before the incident starts, a certain Mountain God (Kanako) have a conversation with Nitori about a Nuclear Furnace(I don't know why maybe Kanako wants the faith of the Kappas again), Aya heard their little plot and decided to investigate so that she could get her a new scoop, while Yukari, Patchouli and Alice had felt the evil spirit coming from the geysers. Patchouli consult Yukari so that they could investigate, and later Patchouli decided to team up with Marisa (I don't have to explain the reason), while Alice and Nitori try to convince Marisa to go underground, and Suika,she heard the rumors about so she think to go to the underground but she just join Yukari because of her convenient techniques to explore the underground... So Reimu and Marisa were just been dragged to help those youkais to investigate.
That's the whole reason why they investigate the incident in SA.
(I wouldn't give any spoiler about the ends of SA).
