It's a largely-ignored detail if it's true. Especially when it's a series where a lot of artist ignore the canon at times.

I thought that would only apply to any race that didnt give birth via the womb. I can understand Races of youkai not having belly buttons if they were born from eggs or something. but surely some species of Youkai give birth via Womb.

Sakuya is human so she would have a belly button and Vampires were humans so both Remilia and Flandre should have. Patchouli could have also been human like Alice but she probably became a youkai through magic so its possible for her too. So the only one that shouldn't have a belly button should be Meiling and probably Koakuma. But then again, its touhou so logic is garbage until Zun say so.

And even if you go with the bat route, they’re still mammals.

I would expect most humanoid youkai to be mammals if they’re not obviously so kind of animal breed (Mystia?), so belly buttons are fine.
Also: No breasts if they’re not mammals, duh.
Then again, almost everyone disregards that… :-/
