I was under the impression that he meant Ontos as a whole, but was then split into two halves by Ghondor, Alvis being the male half, A being female. She was even listed as female in the code, unlike Roc and Juniper who had their own classification as Non-binary

What? Ontos is genderless/intersex yes. A and Alpha, the two parts of Ontos, follow Jung's personality theory. Which is to say if a person is split into two, one will be masculine and the other feminine, as everyone exhibits these traits. Combine that with heavy religious contexts, and you get the Anima and Animus. A and Alpha are the Anima and Animus of Ontos. Two parts of a whole. Just as Logos and Pnuema are also the Anima and Animus of each other.
What Rex was referring to was Ontos, not A or Alpha. Yes A is apart of Ontos, but they are not the complete whole. Which is why A exhibits feminine traits, and Alpha masculine. Though it is confusing, a huge part of Xenoblade are these religious contexts and a lot of Jung's personality theory.
