I found Kyou and Tomoyo to be better spouses for Tomoya then Nagisa ever was, I didn't hate her or anything but I never saw what was so special about her that made her the lead heroine. Even in her own route she felt rather underdeveloped as a love interest compared to Kyou and Tomyo.

I agree with Tomoyo being the better spouse. She is the perfect counter to his personality, watching Clannad: Another World, Tomoyo Chapter makes me realize how perfect of a couple they are and how they should've been together in the end.
While I don't dislike Nagisa, I just don't find any real redeeming qualities to her that fit well with Tomoya.

Kyou and Tomoyo are too perfect, to the point that both of them would end up being "meh".
Kyou and Tomoyo were hardly perfect, and Nagisa just felt more "isn't she perfect?" then anyone else. I don't dislike her (though she's one of my lower ranked characters in CLANNAD) but the game just really felt like it was forcing her onto me as the perfect women for Tomoya.

I wouldn't go that far, but yeah, I found Nagisa to be rather boring. Thanks to her quiet personality, most of her moments with Tomoya were just quiet 'aww' moments.
Whereas with Tomoyo or Kyou, there was so much more explosive chemistry. They're just more fun.

I seriously question if you really think before you write this. Clannad is about the love of a deliquentlike young man that has no interest in the world whatsoever and a girl with kind heart but very shy and an extremely weak body. The drama starts with that where they met each other and their characteristics and their fate change because of the existence of both of them together.
How can a normal girl like Kyou who has a sister, a happy life, a strong body trigger any of the drama, the same goes to Tomoyo also, a too perfect girl. THAT IS OBVIOUSLY BULLSHIT, that's why Key can create such amazing story than people who gives random and shalow ideas.

If it went to Kyou's path, Clannad would be more of a Romantic-comedy with the tsundere heroine. Even if Nagisa is, as people say, boring, I liked Clannad for the drama.
Literally the first thing I thought when I saw this was "After Nagisa's death, Tomoya eventually moved on and settled with Kyou, and here they're on a walk with Ushio." That kid looks completely like Ushio aside from hair color (and even that can be attributed to lighting).
