The question of course being whether the Sexy Jutsu actually grants the internal anatomical changes necessary to bear children. Not to mention whether Naruto could keep the jutsu in place for a full nine months (even with the Nine-tails chakra it would require a severe amount of concentration on his part to pull off and require near torturous amounts of bed-rest for him, and that's not even taking into account what the labor would actually do to his concentration) So I don't see him even contemplating the desire to have Uchiha children with Sasuke as the parent... or anyone for that matter.
Another question to ask is whether the sexy jutsu is simply an amateurish use of Genjutsu that Naruto invented... which seems likely since it creates puffs of smoke, removes clothing, and various other things virtually on command.
