What's up with this websites comment section? Even normal comments gets downvoted or hidden.
They're downvoted because comment rules. Mostly happening to new members who didn't read the general commenting rules.
*Write comments in English. Other languages may be used if it's relevant to the post at hand, but in general, Danbooru is an English speaking website.
*Don't post unmarked spoilers. Use tags to mark spoilers.
*Don't delete and repost comments to avoid downvotes.
*Don't engage in vote manipulation. Don't create multiple accounts to vote on comments multiple times.
*Don't mass downvote a user's comments to harass them.
Aside from those, there's also unspeaken rule about:
*Do not post one-liner about 'great' or 'interesting'. Make sure your comment is productive, i.e highlighting what things you like about this art. Danbooru is a virtual art gallery where the main point is the pieces and not the comment section. Putting low-effort comments like 'amongus' or 'boobs' will surely gets you downvotes. Adding to that:
*Do not post overly horny comments. Yeah we get it, the art is arousing, but chill your pants; nobody wanna know how attracted you are to 2d paintings nor how you wanna 'BURY MY DICK SO DEEP INSIDE THAT ASS WHEN I PULLED OUT I'LL BE CROWNED KING ARTHUR'.
*Do not 'necro' old posts/discussions. You see a discussion in the comment of a post made 10 years ago. You have something to add to that discussion, maybe replying to old comments. Please check the 'no bump' checkbox so your comment won't clutter the comment feed.
*We have favorite function. Do not leave one-liner like 'I like this post' just to mark it so you can revisit it. Just favorite it.

They're downvoted because people didn't like them, it's as simple as that. If a comment is breaking the rules, a mod will edit or delete it as necessary. It just so happens that the things mentioned in help:comments also tend to be annoying to most users, resulting in negative scores.
Most of the time, it probably just depends on who's around when the comment is posted, since most votes happen when the comment is new.
