They did mention that the hatch can't be closed because of how warped it is from previous damage. Also, she's not being used as Guiding AI; she's acting as ignition key and currently bypassing the security check of the 'bot.

Basically it's like jump-starting a broke down armored car. The previous pic also mentions that even if they could close the hatch the armor's so badly out of shape that a direct hit would down them instantly. This is more about getting from "Point A to Point B" as quickly as possible with reasonable defensive options.
