I restarted the game and already had Yuffie on my team for the first time I went to Cosmo Canyon (actually about to get out of there now). And I'm sure you'd be able to come back once you get Vincent and Cid. Unless something happens later in the game and prevents you from doing that...? (I never finished the game |D)
