Mordred doesn't specifically hate herself for being a woman, nor does she wish to be a man. She hates being treated like either, because her only desire is to be seen as and treated like a knight.
Being Artoria's "son" is mostly about being recognized as a rightful heir to Artoria's throne, being her daughter wouldn't grant her this.
