There is a thing I really don't get about Koishi: she is said to be a glorified automaton, devoid of thoughts and emotions, and yet multiple times in canon she has conversations with other characters and clearly expresses emotions. So how exactly does her lack of conscious mind affect her?

Not like that because it is a exagerattedly wrong speculation or rumor.

Koishi rather thinks,feels,perceives,acts,etc. wholly Subconsciously,with her Subconscious's Personality(actual koishi'Personality) being https://en.touhouwiki.net/wiki/Koishi_KomeijiKoishi " generally playful and free-spirited, not unlike a child...".

More in-depth, in the past, not-featured in-Touhou but so far just with hints, she was a Normally Conscious Satori Youkai,she did have a Normal Satori Youkai Conscious Mind,etc. Open 3rd Satori Eye,etc... before Self-Sealing it at a later unknown point in time resulting in the Koishi always featured in-Touhou...thus her Conscious Self is Subconsciously being turned or already turned in her Subconscious Self.

Nevertheless "Koishi's Fully Subconsciousness and Closed 3rd Eye choice-state-condition" is clearly hinted to not being irreversible; if she ever finds out good reasons & motives to truly desire and chose to "Open again her 3rd Eye and thus return to her Original Consciousness".
