It's probably the same reaction that happened when Takeshobo kept publishing Pop Team Epic even when half the jokes are the protagonists railing against their publisher: If it's funny, roll with it.

They hired Nanashiro Gorou to do official GuP manga BECAUSE he was doing a fan manga that portrayed the characters as a bunch of pscyho lesbians that made fun of the series canon while also making outlandish crossovers.
I think it's more of a "there's no such thing as bad publicity" thing. If it's funny, and gets anime and manga fans with different tastes interested in your work, then they're more interested in seeing the original work that spawned it, and that redounds to more sales for your original work.
How many of us, after all, would have ever heard of Touhou if it weren't overwhelmingly popular among the doujinshi scene? The reason why ZUN has resisted going to a bigger publisher all these years is that he doesn't want a publisher trying to throw around copyrights trying to squelch the creativity of all the people that make his games so popular.
