This is something I've often wondered about with these two. Were they born as vampires or were they two unrelated girls who were turned by some other vampire with Remilia adopting Flandre as her younger sister?

IIRC, they are genetically sisters, but weren't born as Vampires. They got turned at separate times, however.

Remi's mom picked up Flan on the banks of the Yangtze river during the British takeover of Shanghai.

Like oni born of excess emotion Flan was "born" by the pure furies of a certain spirit which led to Flan's power of destruction.

Easiest answer is that their parents had different hair colors and the two inherited one of each.
