I certainly see your point. However, fact is that a sailor uniform really is the proper costume for Miyafuji as junior enlisted Navy. Unfortunately, the TV story messes everything up in the first episode by having her non-witch schoolmates also wear the same serafuku that she does...
Miyafuji is an enlisted Naval aviator in the first and second season so her serafuku is historically appropriate (although in the movie she really needs a promotion to the white jacket worn by Mio and Junko).
Keiko, Mami, Tomoko, Kunika, and others that wear the hakama skirt are all Army aviators, thus the difference in uniform.
It's one of the cool things I like about Strike Witches. There is a distinct difference between Army and Naval aviation between all the countries.
