Well, since many of the first Kyonko pictures out there were photoshopped versions of Haruhi, I suppose it was inevitable that some tsundere aspects of Haruhi's character rubbed off on Kyonko.
I guess that's the basis for authors making Kyonko a "new character" with some Kyonish aspects instead of "just a copy of the original character" in the opposite gender.
I also prefer the more cynical Kyon. After a genderswap you can't expect the characters to act the exact same, but too much deviation is nonsense. Making Kyonko too tsundere is just...bleh. It's overdone and messes with the dynamics between the characters.
I'm not sure why this author has Kyonko obsessing so much over small breasts. (On his blog the author has comments and QAs under the comics, so that might reveal something.) I don't remember the original Kyon obsessing over his own personal appearance much.
Regarding the Haruhi-genderswap origins, why did they even decide to give Kyonko small breasts? Does that just make the whole cynical thing easier to get across?
For my two cents, I think that she'd still be like Kyon (who in my opinion, was a bit cynical), but being a girl would be a bit more concerned with her appearance than a boy...
As for why they made her munepettan, I'm not sure, maybe because Kyon was supposed to be an ordinary guy with no real outer physical assets, though completely flat might be stretching it a bit far (In this case I'll say that his lack of "assets" is just having a plain looking face, since the only thing that men have like women that is valued by size hasn't, as far as I know, been given any official, ah... dimensions...)

I don't even think there's a reason for giving Kyonko small breasts other than the personal preference of the author, and although I do think picturing her too overly concerned with the size of her bust does not fit her character, it's still just fanart, and it's no different than what many different authors have been doing with the other girls from the SOS the past two years
I think Kyonko as the cynical girl she is fits better than your general Tsundere archetype. Tsundere's great and all, but the fact of the matter is she wouldn't be as memorable without that original Kyon flavor.
I think the whole "small breast" thing is more about A. Kyon's original look and personality being more "plain" than anything and this gives Kyonko a sort of "girl next door" charm. B. Large breasts are very attention-grabbing and as such do not suit a character like Kyon. C. Honestly, this is just personal preference, but I think she'd look sort of weird with a larger chest. It'd be like Yuki with a larger chest. Sometimes it just doesn't work.
As to why they make her want a larger chest, well, in general, girls are more interested in their appearances and it is only a fan-comic.
