Maybe I'm wrong, but I thought Amagi was scrapped and not converted into anything.

According to the commentary, she's dismantled in Taishou 13 and used as floating platform.
She's then moved to JMU facility on Heisei 19.

In the bottom right panel, you can see the rectangular block between the ship and the pier.
That is what's left of Amagi's hull. She's not a ship anymore, just a floating bridge.

I think it's more of her spirit lingering in the port, because she wasn't lost at the sea.

Hm, fair enough. I just couldn't find any information about anything from the Amagi still existing. Especially her hull, which English language sources suggest was scrapped with the rest of her because it sustained damage.

Only saw a short article in Japanese about it last year.
Not sure if there's any other sources about it.

There's mention of it on the Japanese Wikipedia entry on Amagi. Here's a picture of (what's left of) Amagi in 2020: https://i.imgur.com/wtfEbdb.png
