Shirou isn't stupid. All things considered, he's picking things up pretty quickly, and after everything she's done for him, it'd be hard to take Rin seriously when she says she's going to kill him.

He is still pretty clueless, not as much as they say though.

He is indeed at times. Still irks me that those that haven't played the original VN brand him rather unfairly. He has quite a lot of development particularly in Heaven's Feel where he begins to question his own ideals of being a hero of justice. He even was close to going down the same path of his father and Archer. And then there's the Mind of Steel bad end.
