I think its more like Kiso and Tenryuu calling the typhoon as they were the ones who started it...

Presumably, couldn't the submarine-puchis just jump in the ocean and submerge to avoid most of the ill effects?

The most serious ill effects - high winds (potentially bearing debris) and the waves - are nullified, so you're mostly talking about currents. And I don't think a puchi sub needs to worry too much about either drowning or running aground.
