Did Tenshi really defeat Reimu? If we have to consider ALL the storylines of ALL the fighting games (And of PoFV), everyone kicks everyone else's butt, excluding cases where the attacker obviously retreats (like beating Yuuka with Mystia) or when the "battle" is only a way to accumulate energy (like beating Yukari with Youmu in SWR or Alice with Cirno in Soku).
I've heard numerous times that it's canon that Suika beat Reimu in IaMP but I've never managed to confirm it myself due to the issue that there are several storylines.
Apparently, however, they form a coherent continuum. In SWR (see http://en.touhouwiki.net/wiki/Scarlet_Weather_Rhapsody/Timeline ), it ends with Tenshi's scenario where she beats up everyone, including Reimu, though Tenshi does get beat prior to that fight during the story lines of the other characters.

Yeah, in my personal canon i follow this theory. ZUN himself said that SWR is basically about everyone bullying Tenshi.
If we're going to follow the story, then both Byakuren and Miko beat Reimu, since their stories are both canon in HM. Also to note, it was mentioned in the game that they didn't fight seriously during the whole incident. And they realized what Kokoro was trying to do in her last fight with them and were just playing along, while Reimu is left clueless.
It's quite hard for fighting games, since people will take that the last character(usually the boss) is the canon one, so of course that character will beat everyone. I think it's best to also consider the others that have some impact/continuation to the story, and like the example I gave above, you shouldn't gauge their strength from that.
She's not in the games, but would this also need to include Moonbitch?

On a completely unrelated note... I'm not sure if watatsuki no yorihime counts, honestly I should have said, 'underratedly badass bosses' team or 'final fighting game bosses' companions for that matter.

The Watatsuki sisters are collectively called Moonbitches because they are overpowered as hell (Yorihime having beaten Reimu, Marisa, Sakuya AND Remilia after just learning the ropes of Spell Card battles), and because they are extremely haughty, with a holier-than-thou attitude at almost all times.

Yorihime had only just learned the Spell Card rules, but she fought using shrine maidenry, which she'd been fighting with for thousands of years at least.
