Does Naka have any qualities that would make her a keeper? Or she does and it's just the fact she keeps getting extra copies in construction?

Technically you only need ONE Naka, as she and her sisters Sendai and Jintsu are required for the quest to unlock the third fleet.

i suppose she is now useful for AA or anti-sub warfare(althrough Isuzu is still better at AA, and Yuubari at anti-sub), basically she isn't totally useless anymore, so yes i suppose.
