Wouldn't this merely create an alternate timeline instead of affecting original Gensokyo? Because I'm sure I don't remember Yuyuko meeting Sakuya when she was still alive.

IIRC they explained it earlier that this has been an alternate timeline since the beginning, and intended to be so. This way they can muck up as much as they want without having to worry about paradoxes or consequences.

It took me two tries to parse that sentence... I guess that yes, either it is the same timeline, or that there's only one timeline and they only fork when Sakuya appears.

Or, who knows, perhaps both at the same time
